Are you a motivated software developer who wants to work with biological data? We are looking for an enthusiastic Full Stack Java and Python Developer to join the Proteomics Team at the European Bioinformatics Institute (EMBL-EBI).
The team is responsible for the maintenance and further development of the popular PRIDE (PRoteomics IDEntifications) database and related resources and tools. PRIDE is a world-leading international proteomics database, a founding member of the ProteomeXchange Consortium, that is capturing large-scale mass spectrometry (MS)-based proteomics data from the scientific community, and currently managing hundreds of TBs of data. In addition, we are a major contributor to international standardisation efforts under the umbrella of the Proteomics Standards Initiative. PRIDE Resources constitute an ecosystem of APIs, databases, storage systems, and web applications that is built on Java and Python microservices deployed in cloud-based infrastructures (including k8s, docker, etc).
You will contribute to the development of different core database applications and web services, including web and stand-alone applications that are part of the PRIDE database tool ecosystem. In addition, you will contribute to the development of the new PRIDE Controlled access (PRIDE-CA) resource which will enable proteomics data deposition of studies containing human sensitive data.
Your role
* Design/Build/Develop new web-services and infrastructure for data deposition, search, and retrieval from PRIDE resources (PRIDE Archive/PRIDE-CA).
* Main contributor of the new PRIDE_CA resource for controlled access data and a unified authentication system across PRIDE resources.
* Support the optimization of web application components and interfaces in Vue.js to search and present PRIDE data.
* Collaborate with other developers in other teams at EBI and ProteomeXchange to integrate the data from PRIDE into other existing resources such as ProteomeCentral, ExpressionAtlas, or UniProt.
Grading: 5 (monthly salary starting at £3,229.13 after tax but excluding pension & insurances) + benefits
You should have a minimum of 3 years’ experience in computer science or software engineering, ideally in a life science environment. Experience in bioinformatics would be desirable. Experience in mass spectrometry proteomics would be a major advantage.
You will work in a highly international, team-oriented environment and collaborate closely with external partners and other teams at EMBL-EBI. Excellent communication skills are essential. The ability to work independently, under time pressure, and the dedication to communicate openly are necessary skills.
Programming skills:
* Proficient programmer in Java and Python.
* Good understanding and experience with Vue.js and frontend development.
* Good understanding of microservice architectures, and web services and Kubernetes deployment.
* Proficient understanding of indexing and database technologies and how to interact with them (e.g. Elasticsearch, MongoDB, PostgreSQL).
* Good understanding of asynchronous request handling, and partial results updates on Restful web services.
* Good understanding of the Spring Framework (Spring Batch, Spring Boot).
* Good understanding of technologies such as JSON, XML, NoSQL and relational databases.
* Good understanding of code versioning tools, such as Git.

* Experience with other backend languages such as PySpark, and FlaskAPI.
* Understanding about Large-language models, and their deployment in production environments.
